The Classes folder, while not needed, will not cause any problems. It is simply a copy of the UT2004RPG source and is not at all an issue.
I don't understand the "four users on my account" thing. If you're running UT2004 in Windows, and are using a default installation, the INI you need to concern yourself with is C:\UT2004\System\UT2004RPG.ini - this should be independent of any "user accounts" on the system.
In the sample INI that comes with the DruidsRPG200 download, there's a section of lines under UT2004RPG.MutUT2004RPG:

This section controls the chances that any weapon picked up from a Weapons Locker/Pickup Point will be a magical weapon of the type indicated. You might want to play with the "Chance" values in an effort to validate the operation of your INI and Mod. Note that if you get a plain weapon, throw it, and go over the spawn point again, you will get another plain weapon! There are mod mechanics in place to prevent you from picking up a different weapon than what you originally picked up (see http://www.disastrousconsequences.com/dc/weapons.jsp in the FAQ). Also note that certain weapons cannot be of a certain type (IOW, there are no such things as Vorpal Flak Cannons).
If your section is any different than this, you have failed to upgrade your UT2004RPG.ini appropriately. If it looks right, then either the INI is actually not in the right place or something else is wrong and it is unlikely that anyone here can help you.

This section controls what monsters a medic can summon - at what MS/MP levels.
If this section is not in your UT2004RPG.ini, then you have failed to upgrade your INI appropriately. If it looks right, then your UT2004RPG.ini is not in the right place or something else is wrong.
I suggest you look at the entry in the INI for your character (it should be a stanza that says something like "[YourPlayerName RPGPlayerDataObject]" and be somewhere near the end of the INI). note the Experience value and other parts of character make up. Then play a game - make sure the Experience value appears to match what you saw. Then purchase stats, kill things. Quit out. Check the INI again and see if anything has changed in accordance with what you've done. If nothing's changed, then something is wrong and there's no telling what it is - you're probably looking at the wrong INI or there could be a permissions problem, which is something only the machine's admin could fix.
If, at this point, you still can't figure it out, assuming there's not something really weird going on, there's a breakdown in communication somewhere ... either you're not imparting to anyone reading this thread crucial information, or you're not actually understanding what we're trying to tell you.
I don't mean to be rude, but I'm spending a lot more time on helping you figure out how to play "instant action" (which I've never done myself and is a game mode not actively supported by myself or, I think, Dru - we focus on Dedicated Server mode, and sometimes there are significant code issues between them) than I'd prefer. At some point you should probably just give up and join us for games online.
Past this point I will leave it to the others who might have actually run a game with Instant Action to respond to you, unless I spot some of that key information that I think is missing from this discourse.

I've deleted the original RPG Class folder from my system as you said it is not important, and I've also re-copied the UT2004RPG.ini incase I was missing something.
